Mortally wounded means that there is a large flesh would and it is very serios. I say flesh wound because someone could be very badly emotionally wounded yet not mortally. Fatally wounded means that the wounds killed the person. A mortally wounded person could live. A fatally wounded person has a one-half percent chance of living--to say that some one was fatally wounded either means that they're about to die, dead, or should die beasause the wound is so bad.

They mean the same, though there are stylistic differences. Both are eufamisms for dead. You say 'mortally wounded' or 'fatally shot' but not mortally shot, though, perhaps, fatally wounded.
