As for others, like FMA, naruto and inuyasha, etc, the mangas haven't end yet.

FMA: Manga hasn't ended but unless the mangaka makes a U-turn they'll end differently.
MKR: Hikaru ends up the pillar in both, and she destroys the pillar system in both, but one major character dies in the anime that doesn't in the manga, or at least doesn't die in the same way, and there's something of an implication that the magic knights can't return to Cephiro in the anime, while the manga's real end shows them being able to do so.
Also, the person who summoned is different, and who is in charge also happens (Oligarchy in the manga, pure democracy in the anime)
Finally, Fruits Basket: Series ended at about volume 6-8 with an inconclusive ending, but there's a clearer ending in the manga at volume 23

Whether the ending is good or bad is subjective though. Most manga do not have the same ending in animes or even live action movies. The creators and producers do this because they don't want to bore the public with the same stuff over and over again. Plus, it shows different perspectives and their creativity.
