The ghettos were mainly in Poland which was occupied by Germans at that time, there were ghettos elsewhere in East Europe too, but not in Germany. There were many concentration camps in Germany but the extermination camps which were the main centers for the mass murder of the Jews were in Poland.

The reason is that Poland had the largest Jewish population of Europe before the Holocaust. About half of all Jewish Holocaust victims were from Poland.

the Muslims used to protect the Jews in Europe when Islam was in control, and in Muslim lands, where many Jews fled to avoid Christian prosecutions. After the Inquisition, Jews lost much of this Muslim protection, due to Christian crusaders taking control of places like Spain, and killing Jews that remained. Many Jews that did not want to leave Europe were collectively living in the same areas, known as ghetto's. During ww2 , hitler used ghetto's again as staging areas for Jews awaiting transport.

In Europe, but to answer your question we have to look at the history of the Jewish people who lived in east and west Europe.
After the Inquisition in Spain many Jews in Europe were forced to live in ghettos and racism against Jews was found every where in east and west of Europe.
