Normal flora exists in the digestive tract, the respiratory system, the urinary tract and on the skin. For the most part these bacterias are beneficial. (i.e., the bacteria in the digestive tract helps break down carbs in foods). there are cases when they can be harmful as well. Bacteria can move to a site where it is not usually associated and cause an infection. These bacterias are known as opportunistic pathogens because they require a break down in the immune system, or an opportunity, to cause an infection. This occurs particularly in HIV and cancer patients. Also, an insufficient amount of normal flora can cause issues such as a UTI's, yeast infections and diarrhea. It's a pretty fragile balance.

I think you're missing one of the important things about the Bible. When God created us, we were very different from what we are now. At the moment, Adam and Eve were deathless until their own choice brought mortality upon them. The way God created us WAS perfect. That does not establish that we are or are supposed to be perfect and deathless now. Actually, the appendix is useful right now. After severe diarrhea, the intestinal flora inhabiting the appendix repopulate the intestines. The only problem is when pathological microorganisms begin to populate the appendix.

God designed our bodies to live forever. Those or us who went to school and did their homework know what the appendix is for. It is part of our immune system. Sin is what brought death and disease, and that was NOT part of God's original plan. One those of use who have been cleansed by the Blood of the Lamb will live forever. And some humans who are born after the event of the Bible have all occured will in fact, live forever in bodies free from disease as God intended in the first place. Isaiah 9:7 Of the increase of his government and peace there will be no end. He will reign on David's throne and over his kingdom, establishing and upholding it with justice and righteousness from that time on and forever. The zeal of the LORD Almighty will accomplish this.

Most of these effects are seen ruminants and very significant for them, and are not essential for our survival (except for Vitamines), but still give rise to making good use of nutrients.

On the contrary, microbes make mutagens and this could lead to cause colon cancer.
