I have a 01 grand cherokee and whenever i apply the brakes there is clicking/popping noise. I just had my brakes replaced today, but the noise is still there. Could it have anything to do with my cv joints? Thanks in advance

I would also check your bushings. You would also hear the noise while making hard turns as well. Check all of bolts in the upper and lower control arms. If you take it off-road they can loosen and eventually fall out. Catch it before you drop a few grand on a new front end.

Have to say, i have not worked on this vehicle before.

Yes though it does sound like a bearing fault, however, to eradicate the CV possibility, try breaking, only this time out of gear and with the clutch fully depressed first, that way you reduce the torque on the drive shaft and thus the cvs would be free running and under little if any load. If the clicking noise is still apparent, chances are, its not the cvs.

the bearings could be faulty here and a little tightening wont hurt, least if after you have tightened them, the noise decreases, your closer to solving the problem.

The breaks could still be faulty. although as i have no experience of this vehicle, some engineers remove the break mounting springs and throw them away, that's not uncommon, as they rust and fall of anyway. Take your wheel of and look to see if such springs do exist, and if they have been removed. They pose no real hazard and are there simply to to stop the shoes rattling when the breaks are applied.

Have you emissions tested too, not suggesting you silly, but the popping could be due to unburnt fuel igniting in the exhaust system?

If the engine idle speed is too high, the engin could also make a popping noise when breaking. the emissions test will eradicate that.

Might could be wheel bearings, I'd check that first and once you get the wheel off you can also visually inspect the cv boots :-)
