And why do protostars form disks?

I suspect you mean "detect" and not "protect"?

Protostars are detected due to the fact that they are brighter in the infrared compared to their surrounding star-sisters. This is because they are in a cocoon of dust and star-stuff as they are forming. This dust absorbs visible light, gets hot and re-radiates the energy in infrared frequency's.

(Proto-planetary) discs form because the interstellar dust cloud that the star forms out of is rotating and will spin faster as gravity causes it to shrink (the old "ice skater pulling her arms in to speed up as she spins" analogy). A spherical cloud will distend into a disc as it rotates faster. The disc will either stabilize to form planets ...or if too massive, split off and form another stellar object such as a star or a brown dwarf.

What's really exciting is that the proto-planetary discs are a natural byproduct in the formation process of a star. Logic dictates that most stars must have planets!

I don't think protostars need our protection. They do fine on their own. And since they're so far away, there's no way we can do anything anyway.
They don't form disks, they form out of disks of gas and dust. The disks are formed due to eddies in a gas/dust cloud that are caused by shock waves from supernova or interactions with stars. The disks start rotating, and the material starts to spiral into the centre, where the protostar forms. Eventually it gathers enough material to ignite into a full star.

Well seeing as a protostar is basically a "baby star" , it would be nearly impossible for humans to "protect" it; But what would be the most feasible answer to your question is to induce an electromagnetic field around the developing star right after stage 1, where it draws in all the gas. That way, there's no outside interference, and the star can go about its business without being disturbed.
