I use to follow that show, but because of work and a change of schedual I missed everything. What ever happened on that last episodes? Did Moulder and Scully ever get togeather? Did Moulder find out what happened to his sister?

In the 2 hour season finale, "The Truth" Mulder returns and while in the process of snooping in a top secret military installation, he unintentionally "kills" one of the supersoldiers, Knowle Roher but it was in self defense. He goes on trial for murder but it was all a set-up, because the supersoldiers can't be killed. He is sentenced to death by lethal injection. In a nutshell, his FBI friends help him escape and he and Scully run away together as fugitives. The show ends with them cuddling in bed together, somewhat paying homage to their motel scene from the pilot episode (IMO).

He figured out what happened to his sister in the 7th season, in a two parter, "Sein Und Zeit" and "Closure". Mulder was abducted in the 7th season finale, returned in season 8 in a limited capacity and was totally absent from season 9 except for the last episode.

It is implied that Mulder and Scully eventually went beyond a working relationship, and that he was the father of Scully's son William. Other things that happened: some new characters were introduced and The Lone Gunmen died. You should watch the reruns or get the DVDs so you can catch up; it is still a great show, even with Mulder gone sometimes.
