Go to Pacifidlog Town. Surf near the top of the rocks and you'll eventually
find Sky Pillar. You'll have to go in between some rocks to find it.

***You need the Mach Bike.***

Enter the tower. Go through the doors until you reach the actual tower.

Nothing on floor 1. Head to the second floor.

Begin next to the door. Get on the bike, and move across the cracks, being
careful not to stop. Turn left when you get to the bottom, but be careful not
to hit the wall. Turn up when you get near the wall again, but you'll have to
quickly turn right and then up again or else you'll fall down. Head up to the
third floor.

Nothing on floor 3. Head to the fourth floor.

More cracks, but this time it's much harder. You have to head through the
middle of the rocks at the bottom when you turn left, then down, left, and up
again without touching the wall. When you get to the top, don't go all the way
right! You see a crack, a safe spot, two cracks, a safe spot, and another
crack at a dead end. Stop on one of the set of two cracks and you'll fall back
to floor 3, in the location you want to be. Enter the door and go to the 4th
floor.

Advance to the 5th floor.

Advance to the 6th floor.

Head up the stairs, and marvel at the big green thingy in front of you. That's
Rayquaza, and it starts at Lv.70. It's very possible to catch it with different
Balls, but I just used the Master Ball. That was stupid of me. I caught it with
an Ultra Ball in my last game. I strongly suggest saving the Master Ball for
Latias! Latias doesn't sit there like Rayquaza will. Do YOU feel like chasing
her all over Hoenn? Didn't think so

sorry the only ways in the game to get master balls is win the lottery or the one in the base of team magma I think or aqua

Well the your first question is already answered by C.A.S and the answer to your second question is also kind of answered too but I will go into in full. But, I have heard a rumour in pokemon sapphire if you go to the second floor of sky pillar and use dig then you be dropped on the roof of sky pillar but i don't know if tht is true. I am currently looking for my dugtrio. Well below is the answer to your second question.

The masterballs you can get is from aqua's base and from the lottery:

Lottery Ticket Save/Load Exploit
Go to the Lilycove counter, save the game and expire the rest of the (real) day with pokemon in hand or a stowage box. Proceed to play the lottery and check to see if the numbers on hte lottery match any of your pokemon's original (not current) trainer ID numbers. If not, you reset and reload the save.

Otherwise, the number of lottery digits matching your pokemon trainer IDs grabs you a prize depending on the matches: 3rd Prize (2 Correct Digits) - ooo## = PP up
2nd Prize (3 Correct Digits) - oo### = Exp. Share
1st Prize (4 Correct Digits) - o#### = Max Revive
Big Prize (5 Correct Digits) - ##### = Master ball

Of course the more trainer ID's you have ( Gotten by trading pokemon you caught for ones other players have caught) the more likely you will get and faster you will get the masterball Prize). This is of course, the non-glitch method of gaining PP and master balls.
