You can patch a fiberglass canoe and it will be fine the patch should be the strongest part of the canoe when your done.
1) this is going to sound crazy but take a drill and find the end of the crack and drill a hole there. this is called drill stopping, it will keep the crack from going any further after you patch it.
2) prep the area with some rough sand paper around the crack about 1 to 2 inches on both sides of the crack. this will give the new glass something to stick to.
3)get some fiberglass made for auto repair. this works well because it has resin and fiberglass miked together and sticks real good. also get some fiberglass cloth.
4)mix your resin and hardener together very thoroughly. spread a thin layer on the preped surface then take strips out the fiberglass cloth and place it on the wet resign. then cover the cloth with the rest of your resin.
5) once dryed sand smooth.
it may not look pretty but it will be strong.

I'm sure you've thought if it, but the first step is to verify that it is made of fiberglass and not some other composite or polymer.
A local marine supplier (ie West Marine) has all the cloth, resins and tools. And they usually have some very good instructions as well.

you will have to patch it inside & out ,because if the crack is in the middle that means the canoe will have no strength & will just fold when 2 people get in it !!!! I would also get some wood strips to put around the top edge of the canoe with screws as that will also give some extra strength

Use some good resin and matting and it should be OK.
A trick I learned was to use surround wrap on the outside to smooth off the surface. When it dries the wrap peels off, giving and nice finish.
