I have two...the first is Robotnik at the end of Sonic Spinball. It takes FOREVER to beat him...when you try to smash the top of his cockpit, you either go too fast to come down and hit it, or you get caught by that claw, or you get scooped up by what I like to call the Robotnik Wind Sock and thrown out the window.

I would have to say metroid prime from "metroid prime" (creative boss name huh?) the first form was the hardest I didn't find the second form too difficult.
another one would be Ganon from legend of zelda twilight princess. The hardests forms of ganon for me was the beast form and horseback. I didn't find horseback hard but if you dind't do it right in the begging it got really annoying.

I would have to day the Boss Brute on Halo2 legendary. Playing it buy your self and it is really hard. He is very tuff to beat.
