different parts of the body heal at different rates.

cartilage is among the slowest to ever grow back together - heal up

Then when it finally does the muscles around it have atrophied and have to be worked on seperately.

No physical recoveries happen over night. All injuries are different, but most of them take a long time to heal. A lot longer than it took to get injured in the first place.

If it's only torn cartiledge, it shouldn't take long at all. They just trim it and he's off and running in a couple of days. What else is wrong with the knee??

the reason for this is purely biological, and therefore, this is probably more apropos for the science area. but basically, the answer is becuase cartiledge is a thing that takes a long time to repair on its own
