There are a lot, but the main 4 would be:
1) Cuzco, Machu Picchu and the Sacred Valley.
2) Arequipa and its colonial streets.
3) The Amazon, like the Manu, Tambopata and Candamo reserves
4) The white cordillera in Huaraz with its treks and snow peaks.

If you want to look further, you have:
Chan chan, the largest ancient city entirely constructed of mud.
Choquequirao, the last Inca bastion in the edge of the Andes with the Amazon basin.
Kuelap, the Chachapoya's walled city.
Colonial Lima and ancient sacred temple of Pachacamac.
Ayacucho with its hundreds of colonial churches.
The Colca and the Volcanoes valleys in Arequipa.

Good question. The top tourist spots there include Machu Picchu and Sascyhuaman in the city of Cusco, el Palacio (the palace where the President resides) in Lima, the capital, las Lineas de Nazca (the famous lines in the Nazca Desert which can be seen in the air only) and the Amazon.
