It is unclear how many pharaohs were African and how many were Egyptian, but it is assumed that for the first periods of Egyptian history that the pharaohs were Egyptian. From Predynastic period (before 3100BC) to the Middle Kingdom (around 2055BC). During this time Egypt was divided in Upper and Lower Kingdoms, so there may have been some African pharaohs. However, in the Middle Kingdom there was a great expansion into Nubia.
During the Third Intermediate period Egypt was divided again into Upper and Lower kingdoms, and a native dynasty took control of Nubia under King Piye. Though he was in Nubia he controlled lower Egypt and became the founder of the 25th dynasty.
So, in conclusion some of the Pharaohs were Egyptian and some were African or Nubian.

Apparently some of the people answering are unaware that Africa is in Egypt.

I don't know if there were any pharoahs whose were closely related to sub-Saharan African tribes, but I do know Cleopatra VII was from the family of Ptolemy, so she was Macedonian.
