i know this is a little off topic, but why not the avi files?
They are normally ripped by somebody who knows exactly what they are doing, with fan-subs and in hi def.
If it is a playback issue, you just need to install codecs (windows dosen't come with them by default, but just grab the k-lite codec pack), and you can always re-encode them for special purpose video (like your ipod).
Also, the BIG plus with the avi anime is that you can always find it free on the bit torrent network
