It's basically a little thing called endosymbiosis. Proto-eukaryotes engulfed aerobic bacteria, which eventually evolved into mitochondria. The proto-eukaryotes that engulfed photosynthetic bacteria became plant cells, the photosynthetic bacteria being chloroplasts.

The aerobic bacteria produced energy that the cell could use, thereby making it a more fit cell. These cells were able to out-compete cells that lacked undigested aerobic bacteria, thereby leading to a stable symbiotic relationship. As this relationship expanded over time, much of the bacteria's genetic material was taken up by the cell nucleus, which is why mitochondria have some DNA, but not near as much as the nucleus.
