There are several ways to separate cell organelles. There is centrifugation, ultrasonifcation, and fractionation. There are a few others as well. Ultrasonifcation is becoming the most popular.

Ultracentrifugation. The centrifuge will pellet different components of a cell at different speeds. For example, the large components, like the nucleus and membranes will pellet at lower speeds than smaller organelles.
