I've noticed that myself. I am a huge InuYasha and Fullmetal Alchemist addict and I get kind of annoyed to be honest with how disrespectful other characters are, particularly in InuYasha, with how InuYasha is always refereed to as being simple and stupid and such when really he can't be that stupid since he has been orphaned since he was small, and managed to survive on his own. Yet Miroku is treated with reverence just because he is a houshi, when HE is the one who is pretty stupid if you ask me...or maybe it's just all the brain damage from Sango's constant beating's about the head for his groping.
On the flip side though, I do think the humor between Mustang and Edward in FMA is hilarious. I LOVED, LOVED, LOVED!!!! The battle in Fullmetal vs. The Flame.

Yeah, it's probably because it helps to make a story, someone who isn't liked as much as other people is good to develop. I don't know if you've seen it, but take Kurosaki Ichigo from Bleach. Don't you think it would be weird if he were popluar? Or Niwa Daisuke from DNAngel. The story is so much better because most of the girls fawn over Dark, while ignoring Daisuke.
