As you know members of congress get paid. What I want to know is where does this money to pay them come from?

Congress and the Senate are paid from the federal budget it has nothing to do with the state level funding. It is based on the law that sets the salary for congress which is based on a provision in the Constitution. State funding that comes from the federal budget is allocated by either federal law like for disaster relief or other specific programs. Plus each federal agency has legislation that enables them through their funding authority to undertake programs that require state administration or cooperation thus agencies give money directly to state government. As with all governmental funding it comes from a variety of sources mainly taxes and fees that the government has imposed.

Congress collects money, mostly through federal taxes.

Congress then approves a budget each year. Part of that budget allocates money to states and state agencies.

Congress cannot tell states how they much use the money. But congress can make the grant of money contingent on states agreeing to such restrictions. It's the subtle difference between extortion and bribery.
