Catalina is closer to LA, specifically San Pedro. There are tours from there. From SF, there are cruises to Mexico that make day or half day stops there. But by boat it would probably take 8-10 hours to get to Catalina from SF.

The departure points for Catalina tours are Marina del Rey, San Pedro, Long Beach, Newport Beach, Dana Point; you'd have to go down there.
There is a catamaran tour that departs from SF:

okay, so im probably a little bias because i live like ten minutes away from san francisco, but i would definitely pick san francisco. yes, the weather is much colder and more windy than catalina, but san francisco is so unique and is so famous worldwide-- anyone who lives in california should definitely go to san francisco. And by looking at your list, looks like you'll see a lot; but dont forget to go to ghiradelli's square, chinatown, and pier 39-- those are my favorite places in the city!! (oh and just to let you know, san francisco doesnt have a real subway system, so dont go out of the way looking for that-- but the trolleys are a must!) as for hotels, it is difficult to go for nice and cheap-- especially with california's sky-high real estate prices. and also, many hotels charge extra for a room with a good view. but if you are willing to splurge on hotels, hotel vitale is the BEST, but its super expensive. but any hotel on the embarcadero would be good, because they are right on the water, with views of the ferry building and the bay bridge--- also a short taxi/bus ride to any tourist destination hope you have fun, wherever you decide to go!!!
