Emotion, is an intense mental state that arises autonomically in the nervous system rather than through conscious effort, and evokes either a positive or negative psychological response. An emotion is often differentiated from a feeling.

Instinct is the inherent disposition of a living organism toward a particular behavior. Instincts are generally inherited patterns of responses or reactions to certain kinds of stimuli. In humans they are most easily observed in behaviors such as emotions, sexual drive, and other bodily functions, as these are largely biologically determined. Instinct provides a response to external stimuli, which moves an organism to action, unless overridden by intelligence, which is creative and more versatile. Since instincts take generations to adapt, an intermediate position, or basis for action, is served by memory, which provides individually stored successful reactions built upon experience. The particular actions performed may be influenced by learning, environment and natural principles. Generally, the term instinct is not used to describe an existing condition or established state.

Without going into the scientific definitions, it may be noted that difference between EMOTION and INSTINCT could be understood from the following:

When we hear the death of some one near and dear, we tend to shed tear, and become sad. This is emotion. Laughter effected due to some incident is also emotion.

When we answer a QUIZ we tend to work up through our INSTINCT, and memory power. So also, many day to day incidents (such as a telephone ringing) make us behave instinctively.

Very good question!

Emotions are states of human mind, that suppress reasoning of the mind and drives the person into some action (like anger, crying, violence etc.)

Instincts are basic quality or nature of humans, which need a way for expression/satisfaction. Freud's theory states that sex and aggression are basic instincts of humans, which is disputed by some. One could also add the need to be loved and love, need to be accepted by the society as equals etc. Most of us become emotional when it comes to matters that are related to the gratification of our instincts.

Emotion:
-In psychology and common use, emotion is the language of a person's mental state of being, normally based in or tied to the person's internal (physical) and external (social) sensory feeling. Love, hate, courage, fear, joy, sadness, pleasure and disgust can all be described in both psychological and physiological terms. ...
-Feelings such as happiness, sadness, anger, elation, irritation, etc. The specific definition of emotion is dificult to qualify as it is a completely subjective experience.
-incidents of coordinated changes in several areas, including what has been called the ‘reaction triad’ of physiological arousal, motor expression, and subjective feeling, in response to either an internal or an external event of significant importance to an individual.

Instinct:
-Instinct is the word used to describe inherent dispositions towards particular actions. Instincts are generally an inherited pattern of responses or reactions to certain kinds of situations. In humans, they are most easily observed in responses to emotions and bodily functions. Instincts generally serve to set in motion mechanisms that evoke an organism to action. The particular actions performed may be influenced by learning, environments, and natural principles.
-Ability to maintain the ego and reach a state of success as a physical being relying on the pragmatic use of force and aggression; unlearned physical response. Compare Intellect.
-a complex and specific response by an organism to an environmental stimuli that is largely hereditary and unalterable, does not involve reason, and has as its goal the removal of a "somatic" (inst. note: physical, relating to the body) tension. also, Behavior that is mediated by reactions below the conscious level.
