The current thinking was that he may have died from an infection or other complications from a leg injury. The skull injury was found to be a common element in many mummies, and is now believed to be part of the mummification process, not an indication that he was murdered.

The new evidence that suggests Pharaoh Tutankhamen was murdered was not conclusive to my understanding.
It would have been unwise to harm the king, since he was an important figure head.
However, it is possible that he was manipulated by his advisers. Adults manipulate children all the time, to obey rules or perform chores "do this or I'll take your toys away" sort of thing. As he grew older, they could have used drugs or other means of motivation to control his actions, sent him off to do his favorite activity while dealing with the "pesky matters of state".

I can imagine that he might not have been fully trusted, but that had more to do with the fact that his father, Akhenaten, was also known as the "heretic pharaoh" who introduced monotheism to Egypt and insisted that everyone follow the god Aten.
When Tutankhamun (originally called Tutankhaten) took the throne and reinstated polytheism, he changed his name to mean "the living image of Amun (one of the reinstated gods)".
Recent forensic scans have determined that Tutankhamun did not die as a result of foul play and more likely due to a fracture sustained in a riding accident (or possibly gangrene resulting from the fracture).

There is no evidence that Tut was mistreated, and it is highly unlikely that he was.
The skull 'fracture' was caused by archaeologists that opened his tomb and tried to move him.
It is thought he died from a leg infection (because his bones show a newly broken leg) or disease.
