What I have done already is put on SE2 slip on mufflers, put on an intake plate with a larger orfice,an extended area air filter, and had the fuel injection remapped to reflect the new fuel air curve. To my understanding that is a stage one upgrade. I am looking for other advances short tearing apart the engine or makng my nieghbors really mad.

Yep. The upgrade is called Dyna. And after you're ready to upgrade that one, try a Softail. And once you're finally ready to get down to business, welcome to Touring class.

A full set of pipes, after market pipes are not always loud. If the baffles are left in they provide better performance and a nice and reasonable sound( some look pretty damn cool too)
Maybe a hotter coil.

As far as external stuff you have pretty well got it covered.

Like Firecracker suggested ,maybe a cam? It's not too invasive and will give a bit of boost?

If stage one is air filter, pipes and fuel control, then:
I believe the most cost effective, dollar for power, would be cams.

To be totally honest, I don't remember what goes into the different "stages". The TC 88 in mine is "good enough" for me as it is, with pipes, fuel control and slightly more air. I won't be making any mechanical changes inside until repair/rebuild is needed.

It should be about all you can do unless you go with a stroker kit.I wouldn't change anything until the warranty runs out.

pipes for sure! put vance and hines short shotguns on it and pull the baffles out - it'll piss of the neighbors but the sound is awesome.
