It was supposed to be Shinn Asuka but he slowly lost his hero-edge (his attitude sucks) as soon as KIra Yamato entered the battles. Also, if you notice the names written at the credits, whenever Kira is present, his name would be mentioned first, then Athrun, then Shinn. Therefore, Kira is again, the "hero" of Seed Destiny.
But when I looked at the series closely, I noticed that the true hero is Athrun (although he is mostly hidden from the spotlight).

In GSD,at the beginning, the hero was Shinn Asuka not Ogawa. But when Kira appeared, the role changed and Shinn became one the main caracters but lost the title of hero.
