I would have to say that a couple of my favorites are:
Jose Chungs From Outer Space--really funny, the gy above me provided a synopsis.
Small Potatoes--a guy can change to look like other people and becomes Mulder for a day. Also funny.
Bad Blood--about the vampires, also funny.
As yuo can see, I love the funny ones. They're great. I love all the x-Files, so it's hard to pick favorites.

never again seson 4 episode 13. it's mostly about scully and a murderer that wants her but his talking tatto wants too kill her.
jose chugs "from outer space" 3/20. it's probably the funneist episode ever! about a writer writing a book about an x-files. and it's almost like a narritive from several sources
museing of a ciggerate smoking man 4/7. cancerman's life story as told by frohike. very insiteful
the feild were i died 4/5. it's about a woman who is experianceing flash backs from past lives and how mulder is in them! Very cool!
hope these helped i have so many favs. it's hard to pick just one

I am not too sure what the name of the episode was, but it had Luke Wilson in it. It had to do with a small town that had vampires. Both Mulder and Scully had different versions of the story and the episode was focused on that. It was a funnier episode.

Paper Hearts - I like this one because it is well acted and dramatic, and also a touch sad.
Mulder is haunted by a series of vivid dreams that leads him to the location of the buried body of a murdered girl with a heart shape cut out of her clothing. Mulder recognizes the M.O. of the crime as matching murders carried out by serial killer John Lee Roche, whom Mulder profiled in one of his first cases with the FBI. Between the years of 1979 to 1990 Roche, a vaccum cleaner salesman abducted thirteen young girls, strangled them and cut heart shaped material from their clothes which he kept as trophies. When the body is identified as Addie Sparks, who went missing in 1975, it seems to indicate that Roche's killing spree started earlier that previously thought. Roche's heart shaped trophies were never recovered so the exact number of victims remained unknown. Mulder has another dream which leads him to Roche's paper heart tophies hidden in his old car, there are sixteen hearts indicating two more victims unaccounted for. Mulder and Scully question Roche about the remaining two victims. Roche hints that Mulder's sister Samantha was one of his victims. Mulder goes to see his mother and finds evidence that Roche sold her a vaccum cleaner in 1973 just before Samantha disappeared. Mulder questions Roche once more and strikes him when he refuses to co-coperate further. Assistant Director Skinner orders Mulder off the case. But as Mulder begins to doubt his recollections of his sister's abduction he is driven to find the truth about what happened to his sister.

I have only seen one so far but it rocks. It is the one where the guy gets the tattoo that talks and later trys to burn skully. He even has the same name as my uncle, (Ed Jerse). He knew a guy who knew a guy who worked on the X files.

that inbreeding episode was pretty freaky...
A baby is found buried alive in shallow ground and appears to have birth defects resulting from generations of inbreeding, leading Mulder and Scully to a reclusive family who have a history of inbred children.
