If a state votes in an amendment that bans gay marriages and benifits that a heterosexual couples would get does not apply to a gay couple, would a university in that state have to change it's policies?

What are you a 1L? Do they give us all the same topic, academic freedom.

It depends. If the constitution conflicts with Universities Federal rights to Academic Freedom no the Uni does not have change. If their is no conflict yes it does.

Much like anything else the state can make any changes to their constitution they want as long as the change does not infringe on Federally protected rights, Free speech, due process all that good stuff.

Not sure that Universities have constitutions that deal with the same things that state goverments do.
