Also, what bus lines are included as well. I was given a website but I don't really understand it. Please help!

All JR trains and bullet trains are included in the JR rail pass. The JR rail pass does not work for private railways such as the Keio, Odakyuu, Seibu, Metro subways, Hanshin and other private company railways.

JR covers about 90% of the train lines in Japan.

There is a new electronic pass card for travel in Tokyo - I will add a link here to an article explaining how it works - it debuted 4 days ago...if the link doesn't work, the card is called a Pasmo Card - a web search should turn up the info for you.
