The top 2 players could never meet in the semis, except in the Masters Cup. Wait, wasn't the rund robin thingy recently abolished? So this means, that not even in the semis can the top 2 seeds meet. The top 2 seeds are always put at opposite ends of the draw. It wouldn't be nice to see the top two seeds meet in the, let's say, 3rd Round of a Grand Slam, would it?
About how the draw thing works... yeah, it's an easy but difficult thing to explain.
And, about the Federer-Nadal semifinal, we can see one maybe when they both no longer rank #1 and #2.

The top 2 seeds never met before the finals. Nadal is 2 and Federer is 1, so they go on opposite sides of the draw. This is sad though because we have rarly got to see them play this year because Nadal is never around in the in the finals exept for the Indian Wells tournament and of course that was Federer's worst tournament this year. Hope this helps!

If at all, we will see them face each other in French Open. Of late, Nadal has been quite inconsistent and so has not reached any round where Federer is around.
Also, all draws are made so that top ranked players do not encounter in early rounds. Like the first and second ranked players are put into top and bottom halves of the draws. This ensures a top ranked player, say #2, does not get eliminated in an early round by #1, whereas an unseeded player (who did not get a chance to face any top ranked player) keeps going to latter rounds.

the top two seeds in a tournament can only meet each other in the final, because they are placed at opposite sides of the draw. moreover the top 4 seeds can only meet in the semis, top 9 only in the quarters etc.
