Yep. Remember in the last Crusade when he and his pop where almost captured by the Nazis? Indy yelled at him for calling him Junior. and in the last scene, Sallah asks " what is always with this "Junior"? "
Dr. Jones says " That's his name. Henry Jones, Junior. "
Indy says: " I like "Indiana". "
Dr. Jones says ": We named the dog Indiana. "
Sallah laughs and says: " The dog? You are named after the dog! "
Indy gets upset and says: [Coldly] I've got a lot of fond memories with that dog.

Yes, the dogs name was Indiana but his father, Henry Senior, called his son Junior in the third installment of Indiana Jones and the Last Crudsade.

Yes. This was brought out by the senior Dr. Jones (Sean Connery) in the last movie where he is astounded his son took the son's dog's name. Indiana Jones is referred to as "junior", by his father, which probably means he shares his name with his father.
