Here is the opening scene: its pouring rain and its dark outside. a lady walks up to the doors of a large church (cathedral like) and drops off a baby in a basket. A nun then walks out and finds the baby and brings it in. WHAT'S THIS MOVIE?!

sadly this is all i remember of the movie. it's not a cartoon, there are real living actors playing the parts.

it's not a recent movie either. it was made probably in the 90s because i watched it as a kid.

That's what they did with the Penguin in the first "Batman" movie. They dropped him off as a baby. It was also pouring rain and dark.
