I have almost a perfect GPA, but I failed one course because I missed a test got a zero=F. I retook the course and got an A. Will it still look bad if I have on my transcript that I took it over? or will the school just look at the new grade?

It depends on the school. Some schools will average the grade, you'll get a C. Others will drop the F, and see only the A. The fact that you retook the course will be okay. You'll still probably get into some pharmacy school, assuming you have a decent PCAT score.

It will definately not look good - but the fact that you received an A in the course is very helpful. I would stick to your guns and tell them the real reasons why you screwed up and that it will never happen again.
