An unusual one for you to try is "Drowned Wednesday" by Garth Nix. It's the 3rd book in his "keys to the kingdom" series - strange otherwordly fantasy stuff - and all of drowned wednesday takes place on boats in this strange, alterna-universe ocean which is controlled by (magic) pirates.
There is also "The Buccaneers" by Iain Lawrence -
about a sixteen-year-old boy who sails from England to the Caribbean, where he and the crew encounter pirates and adventure, etc.
I swore that one of the Vesper Holly series books by Lloyd Alexander took place on a Pirate ship, but I can't figure it out (I only have one and it's not it) and it's killing me. Good series if you like YA adventure, as is Phillip Pullman's Sally Lockhart series (Ruby in the Smoke, etc.) but not strictly pirate related.
And I was gonna say that Celia Rees book and Count of Monte Cristo as well.

Wilbur Smith has a series of novels with pirates in it. The first book is called "Birds of Prey" but my personal favorite is "Monsoon". Check them out.
