Two of my league members are using the same Yahoo! ID and will be drafting from the same PC. Does one of them need to set up their own unique ID, so that he can draft under his own ID in a separate window?

I think they can be on the same computer just as long as they open a new window and then click on their teams at their fantasy homes.

Yes you do need to create new unique user name for each team. It won't allow you to do it any other way.
