That is, I set up my league to do different statistics then the default and am wondering if the ranking system that Yahoo uses to assess the players when drafting adjust (and is still valid)?

Yes, the ranking system does adjust to customized stats. However:
1. Make sure you're using "Rank" and not "Overall Rank". Overall rank does NOT adjust properly to customized stats.
2. Percentage/fractional stat categories get unevenly weighted, so watch out for someone with high percentages (due to low sampling size) getting an inordinately high rank.

No, they don't customize to your own league, but you can change your own rankings. But usually their default rankings for the players work fine in any situation because the rankings are the best players overall and not in just one category.
