It is not the supply line, it's the drain. It is only with hot water. I presume that it is the pipes contracting but it seems to last a little longer than what you would think that explains. It only happens in the pipes leaving the upstairs bathroom. My main question is not so much why it is happening but what can be done to stop it.

your pipes are expanding from the hot water flowing through it then contracting when it cools. Chances are either the house has settled a little causing the pipes running in between floor joists to be tight in their holes or, the holes were tight to begin with. The only cure is to make the holes bigger.

If you have a newer house with the pec water pipes in them and hear a banging thumping noise when you walk by the wall..it is because you have air in your water heater.
That air is getting into your pipes...Go to your water heater and open the pressure release value and let the air out..when the water starts to run our let the value close. The noise in your pipes will stop when you take a shower.
This took me months to figure out..the plumbers wanted to open the walls.

The pipe may nat be vented.
