Now that is a really hard question and you will get different answers from different people depending upon where their alliances are.
Melbourne is a little cheaper - accommodation, food.
Sydney is said to have better weather.
But why not think about Adelaide or Brisbane or even Darwin (at least they have water)?
You really need to think about your preferences, what matters to you, where you're from and what type of life you'd like in Australia and then ask the question again.
I personally prefer Melbourne but I'd be equally happy with Adelaide or Brisbane if I could get work and if my family was there. Melbourne has grace, Brisbane has sunshine and Adelaide has a slower pace of life.

Not an Aussie but I have traveled to Sydney and Melbourne and actually looked at real estate in both places. I like Melbourne better, it just feels more inviting. Sydney is nice too but I just love Melbourne (#1 place I would live in the world, likely). Cost of real estate, neither was cheap but Sydney was more.

Cheers
