I think Mighty Mouse is a better singer than Superman, and sings his own theme song. Quite well, too.
Although both have very stylish taste in superhero garments, I think Superman looks more attractive in his blue and red suit. OTOH, Mighty Mouse's costume is a little more colorful.
Superman, as Clark Kent, wears glasses. Mighty Mouse has 20/20 vision. (Or maybe he wears contacts, or had lasik...?)
Mighty Mouse was born in the United States. Superman was an alien, and I can only assume that he's now a naturalized citizen of the good old USA.
Seinfeld is a huge fan of Superman, but I never heard him speak of Mighty Mouse. Not that there's anything wrong with that......
Along with this and all the other great answers, you now know every difference there is between Mighty Mouse and Superman.

Mighty Mouse has super-hypnosis and is not affected by kryptonite. Can control objects and turn back time (not by flying around the earth to turn back time like how superman does it).
Super man has super-heat-eyes, super hearing,super cold breath, infra-red and microscopic vision.
Both have super strength, ability to fly, super-speed, x-ray vision, and invulnerability.
