My daughter has two passports, one Thai and one USA. We are going to the USA soon. Can she enter the USA on her US passport and then when we return to Thailand use her Thai passport?

Yes, in fact, that is the best way to do it. And only present one passport at a time ... that makes things easier.

Yes you can use the passport of origin to enter that country to expedite the immigration lines and vice versa on the return.
