I had great luck with priceline.com. It kinda takes away you choosing your options much but you can specify what "star" hotel you want, and where, and when...then start with low bids and work your way up until you get accepted...then it automatically bills you for the room (so make sure you got your info right). We got a 3-star hotel on Times Square for $160 a night (about 1/2 the going rate in that hotel)

There are a number of websites that provide discounted or last-minute hotel deals. I have had a lot of luck with www.sidestep.com and www.hotels.com. You may also want to try www.orbitz.com, www.travelzoo.com, www.expedia.com, or www.priceline.com.
