As I can guess from your question, you are concerned about security and the tracks we leave, while browsing the Internet. Actually cleaning manually cookies does not mean they are not still in your computer. Actually they are stored in so called index.dat file.
For several years I have been using a very effective software to delete index.dat files, clear history, cache, cookies and do all other disk cleanup tasks. It is called:

Not dangerous but just to be in safe side got to Internet Explorer =>Tools =>Internet options =>Browsing history =>Delete => Delete cookies and you will be ok. Make sure you delete them regularly.
