Since your boss filled it out, if the other company ever contact you to clarify why they recieved two replies, he/she can easily override your comment, then get back at you.
Now you are in work place as an adult, and you have to learn to pick your fight. Unfortunately, doing the right thing isn't worth the cost in some occasions. Also, the prospective employer has a recourse, which is to terminate her during her probation period. The damage it can/will cause is far less than the risk you have to endure to do the right thing.

Leave it alone, unless you really don't like your current job. If she's the boss' daughter, do not get involved! It doesn't sound like you were as involved at all with the background check or asked to be a reference, so you would only hurt yourself by giving unsolicited information. The company she's applying to may not even hire the daughter, so for your own sake, mind your own business!

Do you value YOUR job?
If you tell the other employer and boss finds out he will probably replace you. Most employers will not give bad references because their afraid of being sued.
You dont owe anything to the other employer, why jeopardize your job?
