If you are asking about the tournaments, the post-season NIT is the tournament that, bascially, takes the teams not picked by the NCAA tournament seleciton committee/automatically invited to the NCAA tournament by an automatic bid (by winnning their conference).
There is also a pre-season NIT, which has quality teams, many of which will play in the post-season NCAA tournament.
If you are just talking about the organizations, the NCAA is the governing body for collegiate sports, the NIT (National Invitational Tournament) just puts together the pre-season and post-season tournaments. The NIT tournament used to be the most important, and would decide the college basketball championship.

At one time, the NIT decided the national champ. Now the NIT handpicks the best teams not in the NCAA tournament.

The NCAA is the big dance. The NIT is just a after thought.

Uhhhh...the NIT doesn't matter. It's kind of embarrassing for a college basketball team to be there instead of the NCAA tournament.
