It means: I thought we had forgiven and forgotten the events of the past. Marshall thinks he and Kim have resolved their problems, but apparently not.
To be fair, I think he has quite a few unresolved issues with her, and the slate is fair from clean on both sides (in fact, after talking about her at lenght in his tracks, and rapping about killing her, I think he's making the slate a hell of a lot dirtier!).
And remarriage didn't seem to help!

Wiping a slate clean means to start over from the beginning. If you have a bad history with someone and you try to "wipe the slate clean" it means you are going to forget about all the bad stuff that happened before and make a fresh start

Not having paper and pencils, children used to have a small blackboard, called a slate, to write upon. They would wipe the slate clean in order to write the next thing upon it.
"Wiping the slate clean" means taking off the printing that was on it, making it fresh for use again.
The term is used as a metaphor for forgetting the past and starting over.

It used to be, maybe 100 years ago, instead of students having computers, or paper tablets, they had small, flat pieces of slate--about the size of a piece of letter paper. They could do their math problems on the piece of slate, then clean the slate off so they could do other problems. If you wipe the slate clean, you are beginning again.

To begin again. After you have written something down that was incorrect or for which you want to change your mind, then you erase the material and begin again.
A slate is a piece of rock upon which you write with something soft such as chalk. You can erase this chalk and you can begin again.
