Hi! There are many good companies in Peru, I'd rather not talk about "best" because it will always depend on the type of trip you are willing to feel and, of course, the budget you have. I will provide a short list of good companies depending on the trip style, but first of all, I'll give you some tips on how to choose a real company to avoid opportunists who may try to take your money:
- Try always to look for good sources of information like guidebooks: Lonely Planet, Footprints, Frommer's, etc. The companies recommended in those books are usually trustable.
- http://www.tripadvisor.com is a good source of information to look for the reputation of a company, tons of travelers write revisions daily.
- Check that the company is authorized as a Travel Agency by the government of the country they are providing serviced in.
- If they have a website, check if there are any trustable signs like Verisign, BBB, etc.
- If looking for a travel agency once you are in Peru, for example Cusco, you will see that there are laundry shops or souvenirs shops offering tours, even people on the street, becareful with that...

you are able to flow there really with no excursion in case you want. purchase a prepare fee ticket in Cusco (railway station, purchase it some days in strengthen). maximum shuttle agencys promote prepare tickets as well. prepare leaves very early in the morning (5 or 6 am), you'd be in Machu Picchu city (=Acquas Calientes) with assistance from midday. From there buses flow up the mountain each 10 minutes. you are able to purchase your fee ticket on the bus station. Acquas Calientes isn't a lot more advantageous than a prepare station, a bus station and one hundred lodges and Hostels. once you're there, you are able to both take the bus as a lot as Machu Picchu - OR use the afternoon to stroll the valley, see the nice and cozy springs and take a bathtub. flow to mattress early and walk up the mountain next morning very very early (a killer - one thousand steps promptly up). this way you need to be on the temple of the solar to verify the first light. To get there in time you may walk, as no buses flow that early. even if it really is honestly fairly worth it!

I did my trip to Cuzco and Machu Picchu with Liz Explorer. And they were great. I would really recommend them. I have no idea how they compare to other companies, but they were recommended by my aunt, who lives in Cuzco.
