sadly many people get this i my self have not had to many issues
but discrimination is like that with every one that is not blue eyed brown hair etc
the best way to get around it is to think of the worse case and hope that never hits you and if it does laugh it off or show you are not afraid to be your self
or think of it a different way every one has a weakness and hide it by producing fear in others one day that fear will come out and they will be faced with the same issues you might get

It's something that is so outside the awareness and consciousness of most people that discrimination is rampant. Most people aren't even familiar with the term let alone with what rights should be protected. Even something as simple as using the restroom without being arrested becomes tricky (and this is a literal example taken from the press).
Personally I think they are, like anyone, subject to do great things or awful things -- be active advocates or passive subjects to discrimination. What should happen is an effort to create greater public awareness. Once any issue of civil rights makes it into mainstream press, it's just a matter of time before it becomes accepted (think about emancipation women's suffrage, civil rights, etc.)
NOTE: I don't fully agree with the asker's definition as to third sex being gays and lesbians. Some my find a fit within the Queer community (and considering themselves anywhere on the gender continuum between butch women to transgendered to radical faeries). Here's a site that I think does a fair job of addressing the issue (see source list)

Intersexuals?
Yes there is, as their "corrected" before leaving the hospital to fit within the binary system of male and female. They will usually be turned into a girl because a penis is much harder to make, even if their closer to being a boy.
I'm sure there are other ways too, since there seems to be an organization (Intersexual Society of America, I think it's called) around, so other stuff must be going on.
You mean gays and lesbians? Oh, that's pretty much in many places. Chances are, if you hear about them, it's gonna be negative. There's really too much details to go into about how their treated as less then heterosexuals.

some people are just born in the wrong body, not alot they can do, besides begin gender reassignment surgery.
scary part is there are quite a few transgender people out there that make a better man or woman than those born that way.
I couldnt even begin to imagine the internal turmoil that you must go thru when in that sort of a situation

I don't know if you are referring to persons with both sex organs or no sex organs, but discrimination is discrimination. The best way to live is "do as you will as long as you harm none, not even yourself".

The terms third gender and third sex describe individuals who are considered to be neither women nor men... so where's the discrimination?
