HERE ARE THE LYRICS:
Now I've heard there was a secret chord
That David played, and it pleased the Lord
But you don't really care for music, do you?
It goes like this
The fourth, the fifth
The minor fall, the major lift
The baffled king composing Hallelujah

Your faith was strong but you needed proof
You saw her bathing on the roof
Her beauty and the moonlight overthrew her
She tied you
To a kitchen chair
She broke your throne, and she cut your hair
And from your lips she drew the Hallelujah

You say I took the name in vain
I don't even know the name
But if I did, well really, what's it to you?
There's a blaze of light
In every word
It doesn't matter which you heard
The holy or the broken Hallelujah

He is referring to a biblical story about King David, who was a composer for God.

David supposedly fell in love with another woman after seeing her on her balcony at night (Her beauty and the moonlight overthrew her).

"Hallelujah" is probably Cohen's most discussed song.

Here's what Cohen had to say about the song:

Several people comment on the "secret chord":

The "secret chord" or "lost chord" has been discussed since man first started playing music. It is one that is so pleasing to the Lord that it currys special favor from Him, as David supposedly did.

The Secret Chord

I think this probably is the "secret chord." King Saul lost favor with God, and the spirit of God left him. The prophet Samuel secretly crowned the son of a farmer, David, as the King. Not knowing this, Saul called David, a musician of renown into service as his harper. It's said that because the spirit of God was withdrawn from Saul, sometimes an evil spirit would possess him. He would call on David to play, and the evil spirit would leave him. The "secret chord" is the music that pleased the Lord and caused the evil spirit to withdraw.

Jeff Buckley's version is more poignant, but you can't deny Leonard Cohen's songwriting brilliance. My favorite L. Cohen song is either "Sisters of Mercy" or "Democracy." My favorite J. Buckley song is "Last Goodbye." My day was fine...
