Tempera paint -- a.k.a. poster paint -- is safe, for the windows at least, when it's mixed with dish soap. This gives you a ton of possibilities, as it comes in a ton of colors. The soap helps it stick to the glass and helps it rinse off cleanly, washing the window in the process. Check the glass on the headlights and taillights. It may be ok for this kind of paint-soap mix, too. Then you could paint funny faces on the lights.

Tying inflated helium balloons to the front bumper (on a string long enough that they come up in front of the hood of the car) would make it impossible for the driver to see where he's going without removing the balloons first. That's harmless and not terribly common -- yet. At a good store, helium balloons may cost about 50c each, so it wouldn't be too expensive to buy 6 or 8 of them for a good joke.

If you have a key to your friend's car, stuff the interior with a bag of balloons you blow up yourself. Blow them up and put them in a big garbage bag, then go to the car and stuff them all in. If you blow them up while you're at the car, you'll get caught.

Sticky notes (like Post-Its) make a great way to tag someone's car. They're harmless when removed fairly promptly (a few hours) and come in lots of colors and patterns.

You could "Oreo" the windows--take one side off an Oreo cookie or other similar sandwich cookie leaving the filling intact on the other side and stick it filling-side down on the window. It usually sticks a little better if you lick it first...the filling, not the window...not as inexpensive as balloons, but different, and you can usually find some type of similar cookie sandwiches at a dollar store or a cheap generic brand at the grocery store.

If the car has hubcaps, put just a couple of small rocks inside, not many and not real big, just pebbles. That should annoy him for a while until he takes the hubcaps off.
