If it's raining really hard, and you're standing outside, it would probably be hard to make mayonaisse.
My guess as to the origin of this myth is that someone heard that it's easier to make mayonaisse under high pressure (meaning several atmospheres) than under low pressure. This would be true, since you are frothing the egg whites, meaning that you are putting air into them, which is easier when the pressure is higher. Thunderstorms occur when the air pressure is low, so someone connected the two.
Scientifically, it's probably true that mayo is slightly harder to make when there's a thunderstorm, but the difference is so slight that it would hardly be noticeable.
