I am not clear about your problem, Usually we go to the specific disc, whther c,d etc and go to tools and click defragmentation and system usually asks whether you want to defrag right away, in case of disk which need to be shut down or defrag when you open the system next time.
have you gone through these steps, if ssssso what does it say?

You probably have a problem with a cluster on your hard drive.

Go to Start > Run. A box will pop up. Type in "chkdsk /f" (without the quotes and a space between "chkdsk" and "/"). Click OK. When it asks you "Would You Like To Schedule This The Next Time The System Restarts?: Type in a Y.

After you reboot, let it scan the disk.
Then try to defrag.

All you need to do is to restart your computer. Since "C" drive is system drive, windows cannot run chkdsk utility while computer is active. So when we attempt to check system drive or the drive that contains system files (page file, system volume information etc) windows asks us to shedule it to next restart.
As you restart your computer, disk checking will be performed. It'll take about 15-20 minuits. After that you'll be able to defragment your hard drive.

SImply reboot and the CHKDSK (check disk) should run.

CHSDSK /f (with the /f flag = fix what's wrong) requires it to run when the pc first boots.

Don't be worried unless this starts happening a lot.
