I was singing this song called 'Lovin' You', and I discovered that I can sing the whistle register (well, kinda, it sounds like it though). It doesn't hurt when I sing it, but does it damage my vocal cords? Should I use it less often?

It depends on what your voice range is. If it's comfortable for you to sing it, and you're able to do so, then by all means! But if you have to really strain and your voice cracks out, then I suggest not because you could do some serious damage to your vocal chords.

You are a girl, right? I mean, I remember Minnie Ripperton singing that song, with the whistle voice tones. (Otherwise, if you're a guy, it's called falsetto and almost normal in pop usage nowadays)
Congrats though, it's not an area that most women discover, except for those who are high light sopranos already.
If you are singing correctly, that is, you experience no difficulty and no strain, then this is an enrichment to your voice, and will do no damage. If it hurts, cracks, strains, squeals, pinches, or another couple dozen uncomfortable feelings, then something is not right, and it would be better to stop and rest. Whistle register should be light and small in feeling, hence its name.
