We have two rabbits at our house and the newest one is young rabbit (that we got about 3 days ago) and the other one is almost 2 years old (in Sept.). They are also in seprate cages, the older one lives in the family room and the younger one lives in my brother's room. They are both females and so far they get along pretty well, expect when the younger bunny goes under the table in our family room with the older bunny the older one pushes the younger one out from under the table. But when they are in the middle of the room and in the backyard they are perfectly fine with each other and can be near each other without any problems.

So could this be just over hideouts and what belongs to which bunny? Since they are both females are their any future problems that we need to deal with before it becomes a major issue? Or do you think we should be fine with our little bunnies?

Yes your two rabbits should be ok to stay together, the older doe will bully the younger one for a while but they should be fine just watch them and if either of them develop wounds of any kind seperate them at least until they're healed. Your older doe is just pushing her out because that is her territory/hideyhole and although shes willing to share most of territory this place is not negotiable :-) You'll soon find that your young doe will find her own hideyhole and that will help them both settle. Just a warning in advance, when your baby reaches 4-6mths old there will more than likely a big increase in fights between your does as this is the time when does fully mature it's like being a teenager only a lot shorter at this point they may need to be seperated and rebonded later. Once your young doe is past this period you should be ok though.
